I used to find that frustrating, too, a couple years ago. But a few tweaks
over the past couple years made those issues disappear.

First, yum-protectbase adds protection to the core repos, so I can tell
yum not to upgrade a core package from a third-party repo. Second,
I standardized on the rpmforge repo for most third-party add-ons, and
disabled other third-party repos by default; then I only enable them on
the command-line when I want to install specific packages from them, e.g.

    sudo yum --enablerepo=atrpms install mplayer

Third, I only use Fedora for desktop and laptop installs, and CentOS or
RHEL
for server installs.
